Docking Tools
For docking a small molecule to a protein structure created by AlphaFold, there are several online tools and platforms available. Here are some of the most commonly used ones:
- SwissDock:
- Website: SwissDock
- Description: SwissDock is an online docking tool based on the EADock DSS engine. It allows users to dock small molecules to proteins and provides easy visualization of the results.
- DockThor:
- Website: DockThor
- Description: DockThor is an interactive molecular docking server that uses a flexible receptor and ligand docking approach. It’s particularly user-friendly and integrates well with protein structures predicted by AlphaFold.
- HADDOCK (High Ambiguity Driven DOCKing):
- Website: HADDOCK
- Description: HADDOCK is a web server for flexible docking, and although traditionally used for protein-protein docking, it can also handle protein-ligand interactions.
- AutoDock Vina:
- Website: While AutoDock Vina itself is not a web server, there are online platforms that implement it, such as Virtual Screening and Docking
- Description: AutoDock Vina is one of the most widely used docking programs due to its speed and accuracy. Online platforms implementing Vina allow users to perform docking without needing local installation.
- GNINA:
- Website: GNINA
- Description: GNINA is a molecular docking program that leverages deep learning. While it primarily requires local installation, there are online resources and scripts available that integrate GNINA with web servers.
- ZDOCK:
- Website: ZDOCK
- Description: ZDOCK is a protein docking algorithm that has been adapted for protein-ligand docking scenarios as well. It provides a straightforward interface for docking tasks.
- FRED (OpenEye Scientific Software):
- Website: FRED
- Description: FRED is a docking program from OpenEye that is known for its accuracy. OpenEye provides free academic licenses and some web-based tools for docking.
Each of these tools offers different features and levels of flexibility. If you are looking for an easy-to-use web interface, SwissDock and DockThor are excellent starting points. For more advanced and customizable docking simulations, AutoDock Vina and HADDOCK might be preferable.
